Magic is a central plot point - while most characters don't learn it naturally, they can gain new magic by equipping Espers, Final Fantasy VI's equivalent of Summon monsters. Get used to seeing your version's version of this screen. One thing was censored for the updated releases (more on that later), but there are still certain issues included in the game that you wouldn't expect to be in a game marketed at people ages 7 and over. For a game that had (at most) a Teen rating (11+ in the UK), there are a fair few themes that got past the radar. I believe it's also the first video game to feature an opera scene. If you're intelligent, you'll appreciate the game much more. 
There are a lot of cultural references and allusions at work here, drawing from classical art, music and philosophy.
The game adopts a more industrial revolution-style world, where magic and technology intertwine.
Final Fantasy VI is where the series starts to move away with the whole Crystals routine which, let's face it, was getting pretty tired after Final Fantasy V. No blank slates here (well, maybe one, but that's kind of the point of them). 
Look at all these characters! And each one has their own unique ability or point of interest.
